chain rubs after fitting new chainset

Changed my chainset tonight and fitted new ultegra octalink cset on my winter bike.
Think I did it right so open to comments
The "fixed! cup and bb bearing I installed on drive side and tightened cup with c spanner.
The BB bearing and the lock ring were integral.
On left side, fitted cup then adjusted for no rocking with cranks but tight enough to rotate freely so then locked it with the cring.
Then fitted arms and chain and checked gears.
Had to lower front mech as I fitted 50/38 which replaced 53/39.
Now the slight problem.
When checking/setting up gears, when selecting small front, I can use 7 of the 9 rear cogs but on the smallest 2 i gett rubbing of chain on the large front chain ring due to deflection!!
I know your not to use small small and large large due to deflection, but I never had this rubbing before and not on other bikes.
I thought it may be that the BB is in wrong way round so might be too far in frame, but when I select large front and large rear, I get rubbing of chain on small inner chainring due to deflection so guess I have done it righ and have to put up with not using thos gears?
Took bike for quick test ride and changing very smooth and no noise on "normal gears".
Have I done it right?

It's due to the relative sizes and angles of chainline and length of chainstay - I'm afraid its a common symptom of modern drivetrains. I'm afraid there's very little you can do about it - besides running this chainline is inefficient and will accelerate chain wear so best avoided.Make mine an Italian, with Campagnolo on the side..0
