Shim 105 Indexing

Hi all,
I've just set up my 9 speed 105 gs and I've noticed that towards the bottom of the cassette (12,13,14) the chain runs smoothly but up towards the 16, 17,and onwards it starts to clunk as if the chain is not running through the mech properly.
The chain doesn't seem to be skipping on the cassette (not visibly anyway) and I was wondeing if any of you good folks had come across this before.
Thanks...

It is probably the tension of the cable.
I set up with chain on smallest sprocket on rear then lock the cable.
Then I chenge the gears up checking.
Sometimes I get the same as you with slight "clunking".
I then leave gear on 4th rear cog, then adjust tension by adjusting the tension screw until the gear changes up. Obvioulsy whilst rotating cranks !)
Then I turn the tension screw in the opposite direction until it changes down twice, from 3rd, through original 4th and down to fifth gear, counting the turns of the screw.
If it takes 10 tuirns for example, then turn tension screw back up 5 turns ( eg half the number of turns.
This should ensure the tension is set between the two opposites so correct tension set.
It works for me, hope it makes sense0
