Strange clicking noise from rear end

I've got a persistent clicking noise coming from the rear end of my bike. I changed the chain at the weekend, although I didn't think that was the cause, but that hasn't solved anything. All the bolts are tight, it clicks when i'm peddling and freewheeling, so the only thing I can think of is the freewheel. I only bought it this April, so i'm a bit surprised that something could go wrong this soon - I do cycle about 150 miles per week, so I suppose the miles add up. It is only a cheap Shimano singlespeed one (£12 from CRC), so it's no big deal to change it. Just wondering if anyone had any ideas?

    Bike is home made. On one Inbred frame, singlespeed, Pace RC31 forks, Formula B4 brakes. I found the cause of the noise. It's the rear disc rotor. A little bit warped from a crash I had a few weeks back. I've been trying to bend it back into some kind of shape, but one part just refuses to play the game. It's not a noise that I thought the disc would make, but there you go, live and learn. Think i'll just have to buy a new one...I was thinking about going from a 140mm rotor to 160mm anyway. Guess i've got a good excuse now.
