I have used a stick -on chainstay guard before on my metal bikes but do they work with carbon? Does anybody have a recommendation? I think it would need to be flexible/mouldable because of the shape of the chainstay.

Get a good quality chainstay protector and warm-it up slightly before you apply it - it makes it more flexible and the glue more sticky. Also worth wiping-down the chainstay with a degreaser or lighter fuel beforehand followed by a wipe with a clean rag.
