New bike few problems

I recently bought a fixed gear with a freewheel and it's been making a weird clunking type of noise everytime I pedal, and it's only when I pedal because I can't hear it when I coast. So, I took it to a LBS and the guy removed the bottom bracket and said everything was fine and it shouldn't be making any noise. Today I went out for a ride and it's still making that noise. It gets louder when I'm pedalling up hill, or pedalling faster.
The second problem; whenever I go over a bump or rough patch of tarmac, I can hear a rattle coming from what seems to be the back end of the bike. This problem wasn't there before I took it to the shop. Any ideas?
