Ive got two road frames (one is a complete bike) that I fancy turning into a budget TT bike for the season. However they are different sizes. One has a 54cm tt th other has a 56tt. Which one is my best bet to use?

Any other tips that would make this work?

Im going to buy a base bar and aero bars for it.

Cheers

The answer to you question is the bike that enables you to get closest to the desired TT position - as described in the above article.

Road frames do not make good TT bikes. You have difficulty getting the saddle far enough forward and when you do you have too much weight over the front wheel. This makes handling a bit iffy.
This was my attempt but I could never get comfortable. Sitting too far back with too sharp hip angle. Now using a PX Stealth frame which is much better and handles better.

Without seeing you on the bike I would be inclined to use the 56TT one with at least a straight seat post. One with negative set back would be better to aim to get the front of the saddle no more than 5cm behind the BB. Then play around with stems to get the reach right.
